You've put an acceptor and donor FRET fluorophore on two different bases in a strand of RNA. The two fluorophores are placed 80 bases apart in your RNA strand. The RNA by itself, with both fluorophores in it has a FRET efficiency of close to 0. Upon addition of protein Z, the FRET efficiency increases to almost 1.0.
